Thank you Jeremy, I've checked it in modo and there is no rotation, but there it is possible to set up up axis direction (in my case Z as in Rhino or ArchiCAD). Most probably obj importer from C4D translates Z to Y axis, but I'm not sure how it works, it is only my assumption.

under 3dsmax it seems fine, both "top view orientation" and "instances inside reference"

EDIT: when transforms are done via mrproxy object linked to mxsreference bug in fire exist, sorry for lame testing
