Some of the scene manager settings do not carry over from a scene when you shut down solidworks and restart. For example Multilight, time to render, and sample level. Do I need to create a custom preset for each scene?

Looks like you found a bug - there is a section which was never being written into the file. Creating a preset would be the temporary workaround, as those aren't related to the SW document.
