I tried rendering a scene with the new instance feature, out of 3ds-max, wit the new plug-in. It rendered just fine, but when i stopped the render, and resumed (ticking the resume box), all my instances disappeared. Not at once, but they gradually became more and more transparent over the next updates, until they finally disappeared altogether....Is this a problem with the plugin or the engine?

It's not a plug-in issue. The plug-in's job finishes the moment you start rendering the scene in MXCL.

I confirm this is a mxcl.exe bug soon to be fixed. Thanks for reporting.
In fact, there's no incompatibility with resume and instancing.
You only need to reload MXS and select resume before you hit [Render] again.
As you may agree, this small issue is quite harmless at the moment.
