One thing I'd like to see would be the ability to output a layer (like the alpha layer you have have saved as a separate image file) giving each pixel a grayscale level corresponding to its sampling quality. If that were done properly (and I'm not sure if it's possible) it would allow for better Photoshop techniques for removing noise or maybe even manually compositing output from multiple machines as a do-it-yourself netrender.
