Can I reference the same exact material file to different uv sets and materials? Or do I have to make a clone for each of the objects that have that material in my scene?

Lets say I have Window Trim using the Anodized Aluminum, then I have another material called Ceiling Light then I lead the plugin to the same Anodized Aluminum File.

Each of the items have different uv sets, can I use that Anodized Aluminum texture for both the materials? Or do I make a mxm of the exact same texture for both?

yes you can with a few caveats ,

The main one being is that the object uv channel must be the same on both objects.(if you want to use the same material).
The other being that unless the objects are of the exact same scale your tiling will not work you might need the tiling for example to be 2x2 on a smaller cube but 20x20 on a larger one so you won't be able to use the same mxm on both as they need different tiling settings .In that case I'd just make a clone/duplicate of the original material (then rename it) with the new settings and attach that .
