There are a number of changes which don't really get updated in FIRE, such as some UV modifications, layer state changes, etc. Is there a way to reset FIRE that I'm missing, rather than having to close out the window and restart the active shade?

No, currently closing and reopening the window is the only way. The next update will have a restart menu item.
