In using xfrog what i did was grab the material from the tree object, then re-complie them as the same multi-sub material with maxwell shaders and re-apply, et voilá.

using max you can use the "get material from object" pippet

In your modelling software can you split the mesh so that the leaves are seperated and then you can use different materials on the trunk and leaves? In Cinema4D the UV info' is preserved when splitting meshes. Is your softare similar?
