Joris I see you were struggling with polytrans in some of your early attempts. CAD data from polytrans goes into Cinema best as vrml 2 from polytrans. Make sure it is not vrml 1. You will not have a quad mesh, but in all my past experiences it has not had any mesh problems when rendering. I dont even think you can get quad output from polytrans. Sounds like you got what you needed with graphite though, but if you ever try again with polytrans try vrml2 as your export option.
For it to work properly IGES, STEP, or the natvie cad format works best going into polytrans. If they are already giving you a triangle mesh file like obj I dont think polytrans will fix the issues. For that graphite would be a better option.
I am dealing with a similar issue trying to get highpoly 3d scan data into a nice quad mesh and graphite did a fairly good job. There were issues with singularity points and some bad areas in the mesh, but for stuff that is not too complicated it seems to work good. Max mentioned 3d coat V3 beta might be a good method so I will be trying that soon.
