Well, if you grew up on games like Myst I got some bad news for you:
the games these days are EXTREMELY primitive, especially when it comes to storytelling
But I could definitely recommend you
Machinarium - it's an indie classic adventure/puzzle game (and sort of sci-fi, too) and it's probably the best adventure game in the last 5 years or so

A couple of great ones sprang to mind right away at first (Mass Effect, Dead Space), but then you said "not a shooter" and I went blank.

Will post up if I remember/discover anything!
Also, Machinarium is a cool game. Good call, m-Que!

Go for Mass Effect. It's a shooter with some RPG elements, but it's put together really well, and it's not all mindless shooting. The story is fairly standard space opera stuff, but the background and characters are better than most of the sci-fi shows on TV. It's actually two games, with a third (and final) chapter to be released next year. They are not perfect by any means - the controls in the first one are a bit clumsy and the "dungeons" are repetitive and boring, the main story in the second one is just staging for the third game etc. - but they're some of the best AAA games to be released in years.
Fallout 3 is another shooter-RPG hybrid, but I personally hated most of it. The characters, dialogue and side quests are really bad, just like in every other Bethesda game. On the other hand, the world is pretty large and atmospheric and can be fun to explore at times, so maybe you'll like that part. A sequel called Fallout: New Vegas was just released and it's probably more of the same.
Some people liked Bioshock, but I think it's just pretentious crap with boring gameplay. When I heard that lead designer guy talking about objectivism and moral dilemmas I instantly felt like strangling him.
PS: you did play Portal, right?

Starcraft 2 is a great game!
However i know that the new Call of Duty: Black Ops is not really a sci-fi game but it is a very good fps, realistic and actionfilled. Try it, it will give you a nice adrenalineboost
