i've set up a clip plane in rhino, but when i export to maxwell it seems to ignore it. should i be using a z-clip plane using the maxwell plug-in? this is new terrritory for me, i've never done this before.

Maxwell only supports z-clipping, which it provides itself, not using Rhino's clip planes. To use it most easily, open the plugin's Camera toolbar and use the last two buttons to pick the near and far z-clip planes.

ok, i figured out how to use the z-clips from rhino, but what i'm trying to set up is a section cut that is not perpendicular to my viewport, but perpendicular to my building, but then the view is skewed, if that makes any sense.

Yes, as I said, Maxwell only supports z-clipping, meaning perpendicular-to-camera clipping. The problem with arbitrary planes is that Rhino apparently does the clipping directly on your graphics card; the meshes it provides to plugins via the SDK do not reflect the effects of any clip planes.
